The Alternate Ending is a secret ending that occurs if certain steps are followed.
The Ending Edit
Once playing through the whole game at least once and having all of the secret Orbs deactivated, including the final large orb near the end; you will be able to replay the game and stop by the cornfield where you discovered the 2nd secret orb. Once you open the vault door located in the cornfield and go back into the bunker you will notice that to the right the light next to the safe door is on. Next to the door there is also a three-way lever, in which each plays a tune. To open the door, you need to replicate a tune that plays from a VHS that is nearby an orb later on.
The pattern to unlock the vault door, (if L is Left, U is Up, and R is Right) is "L-L-L-U-U-R-L-R-R-R-U-U-U-R".
Once the door is open, the protagonist can enter a long tunnel, in a cave-like fashion. After a while, a ledge appears, in which the protagonist cannot climb back up. At the end of the tunnel is a small cube-shaped hole, similar to that of a ventilation shaft entrance. The room that the protagonist enters has some orbs in it, as well as a desk, a chair, and a mind control helmet hooked up to several computers.
At the end of the room, there will be a gate door. If opened, there will be a plug behind it. It takes about 4 seconds to pull it out, but once done, the mind control helmet hooked up to the computers will deactivate, as well as the lighting, and the protagonist enters a limping state similar to that of a mind controlled person not being used.
The meaning is not entirely known, although many theorize that this represents the protagonist being freed from the player's control.
